The remains were retrieved by a USA military aircraft from a seaside city in North Korea and brought to Osan Air Base outside of Seoul.
But North Korea only provided one dog tag with the 55 boxes it handed over last week.
U.S. Secretary of State Mike Pompeo said on July 15 that Washington and Pyongyang had agreed to recommence field operations in North Korea to search for the missing Americans.
Hundreds of US and South Korean troops gathered at a hangar at the Osan base for the repatriation ceremony, which included a silent tribute, a rifle salute and the playing of the USA and South Korean national anthems and dirges in front of the United Nations flag-covered metal cases containing the remains.
On Tuesday, North and South Korea held their second round of military talks since June, when the first such meeting took place at the border village of Panmunjom in the demilitarized zone (DMZ), where the two sides pledged to halt "all hostile acts".
The caskets, which are thought to contain the remains of USA soldiers who died during the Korean War in the 1950s, are now traveling from South Korea to Hawaii, where forensic experts will conduct a thorough analysis to identify the remains. But many experts say those are neither irrevocable nor serious steps that could show the country is honest about denuclearization.
"Based upon previous experiences with this type of turnover from the DPRK, most of the remains will take many months to a few years to identify", the official added using the official acronym for North Korea.
"Major media reporting on what is alleged to be intelligence and photographic evidence that North Korea intends to deceive the United States in negotiations on denuclearization has been extraordinarily misleading", Porter wrotes.
Pence attended a repatriation ceremony at Pearl Harbor in Hawaii, where 55 caskets of presumed troop remains were unloaded from military planes and placed on stanchions at the air base.
The cases were placed on stanchions in a Hickam hangar, where veterans of the 1950-53 Korean War and families of the missing observed the event.

About 7,700 US soldiers are listed as missing from the 1950-53 Korean War and about 5,300 of the remains are believed to still be in North Korea.
It says North Korea used the same factory in the past to produce the Hwasong-15, an ICBM that is said to be capable of reaching as far as the US East Coast.
There an estimated 5,300 Americans who did not return home from the conflict.
Since the Trump-Kim summit, though, issues have arisen to give USA and other analysts pause. Kim committed in a broad summit statement to work toward denuclearization, but Pyong-yang has offered no details as to how it might go about that and subsequent talks have not gone smoothly.
"This is consistent with North Korea's public line, which is that its successful test program is now transitioning to mass production of nuclear and missile systems", he said.
But many experts say those are neither irrevocable nor serious steps that could show the country is honest about denuclearisation.
Recently acquired confirmation, incorporating satellite photographs taken as of late, demonstrates that work is in progress on no less than one and conceivably two fluid powered ICBMs at an expansive research office in Sanumdong, on the edges of Pyongyang, according to the officials.
The remains were handed over by North Korea to the United States last week.
